i've been given two small koi about 3inches each, i've housed them for now in my 200g pond along with 3 comets that live in the pond, this is only until my larger pond is finished, sometime this year.

the comets are always chasing the kois, and butting up against them, the koi's look very stressed and are trying to hide.

Why are the comets doing this? will it stop? what could i do?

Should be ok later on, it happens to other fish too. When In introduce new fish into my marine tanks, other fish will keep chasing them around the tank or even attack it.

Just keep a close eye on them, and see how they go in a few days.

Same, I've noticed that my older goldfish will take a bit of an intrest in new additions but then backs off and pretty much ignores them (although they will play together on occasion).
How big are the commets in comparison? I've found that distracting with a bit of extra food helps if they keep it up too long ...although ...just a "bit"

the fish are about the smae length the koi's are broader?
