I have an airstone and the pump is extremly noisy at night I new it would be because it is an extremely cheap, crappy one. My question is will turning it off at night harm my fish? Currently the tank is just cycling so I have a little time before this will become an issue.

As usual, a general statement cannot be made here. I would say that most likely you will be fine turning it off.

A few questions though, if you don’t mind:

Why do you have an air stone?
Is your tank planted? If so what plants and how heavy?
Why did you buy a cheap and crappy air stone, or did you get it for free?
What filter do you have on your tank (and size for both) and does it create surface agitation?

Under most conditions, air stones are a decoration item and not needed what so ever. If you plan on using CO2 then forget about the air stone anyway, at least during the day when the light is on.

My tank does not currently have plants but it will have some soon. The airstone/pump came free with my filter and I have a hang on wet dry filter. I am not using CO2 for what few plants I will have soon.
The only reason I am using it is because I thought it would provide more oxygen and improve the health of my fish.

Your filter will provide enough oxygen, that you do not need to worry about it. An airstone is not really needed in your situation, but if you like it for decoration, feel more than free to put in on a timer with your lights.

Yes it will. Just check it (no pun intended) every so often to make sure that it is still working.
