However, after letting it sit for a couple minutes it went down to a 6.4. So, I just wanted to double check, do I take the initial reading or the reading after it has sat a couple minutes? |

The opposite is much more common - acidic gases leave the water while it sits out and the pH rises - but either way, the second reading is what applies to your tank, since tank water is never straight out of the faucet.
