One of my ottos is kind of pale looking and has his fins clamped. He is a bit sluggish but he is still eating and moving around. I am currently treating the tank for fungus which one of my cories has. The ottos is also breathing heavily but all of the fish are since the ammonia level has rised slightly from the medication.

Ottos are rather sensitive to water conditons.
First thing I'd suggest you trying to fix is to increase surface agitation as much as possible. Add an airstone or two if you have them. Powerheads will also work, especially if you have one that uses an air line as well.
Someone else may have a few more ideas but as a general rule to keep in mind...if you're medicating increase the surface agitation.

I currently have 2 filters running on the tank since I am waiting for the canister filter i added to cycle. I think there is plenty of surface aggitation since I have a AC filter running and a fluval 204 canister filter.

You have a signifigant ammount of ammonia. The surface agitation you have is okay for a normal tank but you've essentially killed your biofilter. I still suggest adding an air stone.
Additionally you can try ammonia neutralizing chemicals such as ammolock.

Well I added a double dose of cycle and i do have plenty of Biomax rings in both filters. Should I add ammorid because according to the test I did it says i have a safe level of toxic ammonia according to my pH level. I also noticed 2 bump like things on his head. What are these?

Well, he seems to be doing a bit better now, his colors are coming back, but what are those lumps? I think it was due to poor water quality, because my weekly water change got delayed a few days last week, but the other day I did a 25% change, and i think hes coming back now. I think I am going to get an airstone for the time being also.
