I noticed the same thing happen to my guppies when I was relying heavily on Spirulina flakes for their staple food. (I was running low on normal flakes and was saving that for my more carnivorous betta girls...) I assumed it had to do with the high veggie content of their food, because when I noticed it happening, I cut back on the spirulina and it stopped. *shrugs*

I could be completely wrong, but that's what caused it in my case, from what I can tell.

its from the algea, i had my girls set up in the 10 gallon i cleaned from the ex and i had a bit of algae left on some of the ordiments, and for the first few weeks they all had green poo, so i stopped feeding everyday and my fav platty (orange wag) was always picking at the algae and pretty soon the algae that had been left was well under controll enough to make it a fry tank without worrying about an outbreak, now i have an outbreak of fry so i recruted a betta for the job

My guppies are always pooping green. Its because they pick at the algae all day long. In fact, before I got my otos, the two guppies I had use to do a pretty good job at keeping the brown and early green algae in check . I think it is a healthy sign myself, that they are getting their veggies. Algae is good for them.
