So, I woke up this morning to find my 3" Spotted Rapheal stuck in my filter tube. Only his belly was in the tube, and when i turned off the filter, he quickly swam away, with a huge red spot on his belly and pectoral fins. I don't know what to do, if anything, and if I should be concerned. Has this happened to anyone before where a fish had a huge hickey on them? He still acts/moves around normally, but still, i can't help but worry.

Do you have any sort of sponge or plastic end cap on the filter intake to prevent fish from getting hurt by it? Having an exposed filter intake is dangerous, as you just learned.

I think your Raphael was lucky this time. Most fish that get stuck in filters do so headfirst, and consequently die from not being able to breathe. Raphaels are tough fish though, so there is a good chance he will fine.

Ask your LFS if they can order a replacement part for you if they don't have the piece in stock (and make sure you know the brand and model of your filter before you go).

If you can't do that, then it would be best to use some rubberbands to secure a piece of sponge on the filter.
