Does anyone know if petstores sell filter covers so that a small fish wouldn't get sucked up?

Not usually, unless you mean a replacement filter intake screen...

I would try to find some plastic mesh...you can use a rubberband to hold it to the filter intake

The smaller the holes in the mesh, though, the lower your filter's flowrate will be, due to the added resistance to flow.

You can also use extra screening for windows to cover the intake. I use this on my DIY breeder net.

I am just wondering would it be necessary to cover the intake valve for dwarf puffers, a betta and an adf? (in 2 seperate tanks)

I'd definitely cover it as a precaution, though. Nothin' worse than your fish going up the intake of your filter. If your filter doesn't come with an intake strainer something's up...
