What can I do about the dangling roots that have grown from my polysperma v. tropical sunset? Can I just cut them from the stem, or should I cut the stem, roots and all?

I used to replant them, but now I don't need any more.

Those are sap roots. Very common in the Hygrophila species. I've always left them alone. Don't know if it'd upset the plant much by cutting them. Might. Might not. Never tried. Your choice.
