Now, being a Florida resident, I'm very familiar with most bugs, especially water-based bugs, but I find this very odd. I'm not exactly sure what it is, hopefully somebody can identify this for me...? It almost looks like an algae, but it's too regular, of the same size, and EVERYWHERE (rocks, liner, tubes, filter, pump)

I tried doing a google search and came up with no results :%)....have you tried to contact your local department of natural resources?
Might also check your local library for the field guides for insects. I've got one at home but to try and pick it out without seeing it first hand would be tough to say the least .

looks almost like the breeding rafts made by some species of midge etc, can you take a macro shot of one of them?

Well, they definitely aren't floating, nor did they ever.
