What is the best way to clean it so I can use it for both my tanks? Is just a good rinse ok or is there a sort of chemical I need to rinse it in first?

You can get something called Net San which I think is very dilute Chlorohexadine or something, which should be fine for general things, but I tend to just use diluted household bleach.

I just like to think that my tanks are clean enough to use in both the tanks A weak (10:1) water to bleach soak for under 5 minutes with lots and lots and lots of rinsing should work if you can't find any net soak.

If you want to clean it each time using chemicals think of the cost and using the chemicals. It would be cheaper and safer to buy another Gravel Vac. I have two, a large one for the 5ft tank and a small unit for the betta tank.
But as stated your tanks should be safe enough to use the one gravel vac.

It's prooved highly difficult to gravel vac such a small tank with such a thin layer of gravel ...

But I suppose that I should maybe look into a smaller vac?

How deep is your substrate and what plants are grown in it?

If you are growing plants in the substrate it should be at least 6cm deep. A deeper substrate also helps to support the good bacteria.
