My wisteria has been in my tank for about 3 months. It's 1cm from reaching the surface.

The top +15cm contains healthy leaves. The leaves at the bottom +15cm have all died except for a new leaf that is staring to form.

I know I could uproot the wisteria and plant the top but let say I keep the bottom and cut off the top: How will it develop? Will the new leaf start a new stem? Or will more leaves pop-up on the old stem?

All you have to do is cut off the top half and replant it. The bottom half will grow back and the replanted top half will form roots and continue to grow.

I know that. I am asking what will the growth look like for the bottom (almost) leaf-less stem.

That type of growth seems to be the norm for that plant.

You could prune it hard or lightly as you choose. It will shoot new growths from the lower parts of the plant when it is pruned.
When planting the new cuttings remove all the leaves at the lower level, by that I mean the leaves from the stem that will be buried in the substrate. What "can" happen if not removed they will rot in the substrate and this will cause problems.

Okay.

Will the stem continue to grow at where it was pruned?

The new growth at the lower part after pruning: will they start a new stem or are they regular leaves?

Providing it has a healthy root system it will shoot from the sides not from where it was cut.
