Can I bury the roots of the java fern in the gravel? If so, will they spread through the gravel?

The basic answer is very simple "No" they prefer to be above the subbase either tied to driftwood or rocks.

I believe you could anchor the roots with gravel, but do not bury the horizontal stem. Many people assume that this is the main root, and bury it, which Java fern does not seem to like. Anubias, btw, is similar; I've covered the roots, but not the stem, and it's doing great for me.

Yes you can bury the roots, it won't harm your java fern and it will grow just fine. You should try and keep the rhizome unburied, which is the horizonal stem section that those black roots grow out of.
