I keep a eclipse system 6. I have sand in it and dont have any problems at all. Its about 1-2 years old so maybe the filter just slowed down (put sand in a couple months ago) Maybe you should try a larger grained sand.
Justa suggestion

If you block the intake with a piece of foam or block the output with something you *should be able to do something. How long have you had the sand? if may just not have settled down yet??

Try letting it settle. Turn of your filter for about a day and see if if the sand settles and turn the filter back on. Also try getting a spong at cutting it to fit the intake like fish1 said, you should get some good results with that.

Just an idea

what color/kind of sand did you use? did it cloud up the water at all? what kind of fish are you going to keep in there?

You definitely need to filter, but you can leave the filter off for a day or two while the sand settles. It's not like there are fish in there now, the filter doesn't have to be on. Let the sand settle, clean the impeller and casing carefully to remove any sand that might still be in the motor, and then restart it with the intake well above the surface of the sand.

i got a used 20L tank from my LFS with hte eclipse 3 hood.

It was used as a SW tank, and the tube was cut. It looks like it was cut as short as it can go.
