I noticed yesterday that my koi that I took from my family is swimming on n off with his head down and is loosing scales and rubbing up against objects to help scrape them off. my family had him in make shift pond which was extremely filthy. I just put him in my glass aquarium which is like 20 gallons, since he's only 6 inches long at the time being. it was completelty sanitized and the water was equalized before I moved him into it as a temperary holding. I was wondering if there are any ways treat whatever bacterial infections he may have, since I've never had a koi before. Or am I just being completely paronoid, and its completely normal for them to be shedding their scales?

I dont think it is normal for fish to lose scales.

Can you check your water parameters? Post back results for Ammonia, nitrite and nitrate. Also, what is your pH at?
