Hey there i have a new 55gal the i have just setup and is at the moment being cycled with some large goldfish and amtrite down.. the tank when ready will house 1 male Aulonocara baenschi and 6 femals..
the sand is about an inch high.. and i would like to have lots of white rock in the tank.. whats the best way to set it up to replicate their habitat..

should i be careful adding white rock since the substarte is quite low??

will it cause alot of anaerobic bacteria in the sand since it will be coverd?

As far as I know especially if you want a lot of heavy rocks, you should have a layer of styrene beneath the sand. Reason being that the rocks should not come in direct contact with the glass.

By looking at what you have done so far no trouble to empty it (naturally saving everthing) place the styrene on the base then the sand. Even if it takes a few hrs it could save a lot of problems later cracked bottom etc.

For the anerobic worry I'd suggest going with less sand if possible, in the 1/2 inch range. Keep as much out from under the rocks as possible.
Do you have some specific rocks that you're using? Whichever rocks you do use, you're going to want them stabilized by siliconing them together then letting it cure fully before placing in the tank. I'd try a few different combos (I will mark them with pencil so I dont' forget what goes where :%)). If you have a few designs you like and want a few second opinions post some pics for us.

To add to what babel said I would suggest putting the rock directly on the glass and then putting the sand around it.

I read on the web to put egg-crate down and build the rocks up from there.

If you use a piece of plexiglass that fits inside your aquarium, that actually works better, since it can't crack. Then you can actually place the rocks ontop of the plexiglass and surround it with the sand.
